Is it possible for clients to pay invoices through the Wordpress customer portal? I would be interested in them paying with stripe or PayPal.

Yes, your users can pay their pending invoices through portal itself. We already have plugin for same. You just need to configure "Woocommerce" in your wordpress site and payment gateways you want to implement.
